That is weird but doesn't seem to be a libata problem. Can you describe in more detail - what method did you use to copy the file? How low is low transfer rate and how high does it get? What's the result of hdparm -tT? Also, can you try to transfer from /dev/zero and see what happens?
And what other strange behaviors do you see?
I think it might be a scheduler issue or some weird IRQ routing problem although not very likely as IRQs are not shared.
