You will notice that since 1.3.78 IPX and AppleTalk can be compiled as modules. The net-pf-* requests come from sys_socket() in linux/net/socket.c when a protocol family is not loaded. net-pf-3,4,5 are AX25, IPX, and AppleTalk respectively, I believe. I have no clue why any program would want to open sockets of this type on shutdown though.
You can just alias them to "off" in /etc/conf.modules to make modprobe totally ignore them.
