Thats why lilo has a disk option
I have a similar set up here. To boot of scsi disk I have the IDE disk removed from the CMOS settings, but Linux still finds it (neat solution)
However lilo thinks bios drive 0 is /dev/hda ... so in lilo.conf
disk=/dev/sda bios=0x80 solves that
