The main problem/difference is that the GNU tools don't support the same debugging formats that the native PA compilers from HP do. If you are using gdb, it doesn't matter, of course, since gdb can deal with either icky old stabs or the PA format.
I would also be curious to know if anyone has even made an attempt to get Linux up and running on an HP box. I doubt that you would get much help/interest from HP - they seem pretty singleminded in their goals, and I would guess that at best they would view linux as a diversion.
